You need to change the boot setting in the disk selection screen so that the boot loader is installed to the second disk instead of the first one.

So I guess if I want a portable Fedora USB drive I will have to limit
myself to 2TB, as older systems can't handle GPT partition tables.

You could also try installing to the small internal drive using GPT and see if that works.
