Looks like that was run before the upgrade, so before the file was deleted.

That is what it looked like to me as well, but I was assuming the file was being deleted by the script, hence if it was why did it bother to produce the message?

It wasn't deleted by the script. It was deleted by rpm after the script ran because the file was no longer in the package. And that script is not part of the rpm. I believe it's automatically triggered by having a sysuser file in the package.
