Perhaps you should give an example of a problem video.

I've only seen YouTube flash tmp files disappear after you've finished
playing one, and another is about to load (or does load).  Have you
tried pausing playback, so that it holds onto the file for longer?

Are you only loading one Flash thing at a time?  I've found the YouTube
playback would often crash if two Flash videos tried to play at once,
such as loading another video in another browser tab or window.
