Thanks for your help. To recap the solution:

1. Change the execute command in the Set Build Command like so:

sqlite3 %e.db < %f

Geany will execute whatever.sql and output whatever.db

2. Either disable "Override Geany keybindings" or use Multiterm plugin.

Johannes, on my system the function keys stop working even when the terminal doesn’t have focus (unless I override the keybindings as above).
