Try without a customisation by running Geany from a terminal, "geany -c /tmp/something_that_does_not_exist"
If that works then there is something wrong in the config, though I don't know of any changes to templates for several versions. Or if you are running with a detached menu, then it could be something wrong in the menu stealing hacks.
