Are you doing this on the Chromebook in ChromeOS? It sounds like you are
looking at /boot on the RSEL rootfs, not on ChromeOS. You need to do
this part on ChromeOS in the shell. Look here:

in section:
"Put the ChromeOS kernel on the kernel partitions of the SD card"
Once you get to the shell and su to root, only then should you be
looking at repacking the kernel.
