I see the option under "Personal Settings" that is labeled "Compact Inbox on
Logout"...is this what you are referring to? Or is there another way to
compact folders? I have seen this happen multiple times after a complete
delete and reinstall of RoundCubeMail. I assume that compacting is a way to
fix the problem for good?

i had this problem before. Try compacting your folders. After that, the mails
should be gone.
