Just curious; - when user A deletes messages, does user A delete only some of the messages, or all of the messages? - when user B is displayed no messages, what is the message? Mailbox is empty, "No messages in selected mailbox"? What do the (debug) logs say about this (imap, most prominently?). I reckon of particular interest would also be the SQL log as it contains any query statements that might disclose what's going on, if you are able to configure SQL caching and reproduce this.
