I would report this to the yum developers, since a config-file cannot
expose this behaviour it must be a yum related problem.
I would not exclude an error with your yum.conf file that causes somehow
this behaviour. The yum developers know their code and can help you much
more efficiently than a list of users that do not have your behaviour.
This is the first time this problem is reported here and therefor it is
very likely this has something to do with your system that is atypical.

Is this on Red Hat? I saw on one of the lists this morning a report that
there's a bug in the rhn-plugin for yum that duplicates external repos.

Yes, RHEL 5.2. Do you remember which list have you seen it on?
However, it seems that the only duplicated repo would be rpmforge.
I have a RHEL 5.2 machine at home with several external repos and I do not
experience the problem. I do not use rpmforge repo at home.
