No, no particular reason to use 4.2.9 at all, except that rather than scrolling down the page enough to see the newer releases I just assumed that those in the folder strongswan-4.2.9-stable/ were the most recent....(why else would there be a separate folder only for those, I thought :)
Right now I followed your instructions to compile the source tree I downloaded from here: git clone git://git.strongswan.org/strongswan.git, So I assume I am working with the 4.6 version now. Would that work? No, not really. There were quite a lot changes needed to make strongSwan run on Android. Now, strongSwan 4.2.9 is nearly three years old and building strongSwan with Android.mk has not been supported until 4.4.0, which we released about 1.5 years ago. Is there any reason you want to use 4.2.9 specifically and not a current version? Also, there have been several Android-specific changes in the last few weeks so I'd actually recommend you use 4.6.0 which we intend to release in a few weeks (i.e. use the current master branch via git for now).
