A little more info: I was able to solve the problem fo the java files by using the exclude tag in the corresponding plugin configurations. However the same is not working for groovy and scala. In case of groovy and scala, compilation goes file for the sources under the "main" directory, however it fails with the duplicate class error for the sources under the test directory.As in the exclude doesn seem to work for the directory structure under "test"
