This is same schema for the web site and the pdf because by default we use the web site navigation to generate the pdf. You can use the navigation.xml file you use for your site in the xdoc. You just don't define the property "maven.pdf.navigationFile". It will include all your entries like Jdepend, checkstyle, ... (even if the design isn't always very good).
