Probably want to put them under /src/site if you think you'll want to use them in the project website.
You could add them to /src/site and then edit site.xml to include links to those files. I think this would work with today's plugins. But you won't be able to convert Word docs or Excel xls files into HTML (not sure if you even want to) at this point, with today's plugins. There has been some discussion of new site plugins on the Mojo list, to help people create index files for a directory of project files, etc but I don't know what the status is of any of those plugins...
