This should be fixed with hibernate-tools 3.2.0.beta8.
I think, whenever the Hibernate guys publish their 3.2 release, this plugin will be fixed. Even now it does a great job.
Hibernate 3.2.0.ga is now out and uploaded to ibiblio, but a release of the hibernate3-maven-plugin is really waiting for hibernate-tools to use these new releases.
