Please refer to section of Resource filtering for use of src/main/filters. It is something ilke 'merging' your resources with some filters. You can put environment-specific settings in filters, and depends on your profile setting, create 'final' resources from your resources and your choice form the filters.
For src/main/assembly, please find for info for Assembly plugin. Assembly It is something related to creating a assebly for use of real deployment. Under that directory, definitions of assembly are put.
