This is due to differences in SVN clients, and is not directly linked to either cygwin or windows. I believe that your windows version of the SVN client will be more recent. If you look at the release notes for SVN 1.4...
http://subversion.tigris.org/svn_1.4_releasenotes.html You will see it states, that any working copy made with v1.4 or further will not be compatible with earlier clients. Therefore if you created a working copy with a v1.4 onwards version of SVN, and tried to work with it with a version pre 1.4 then you will get this problem. Thus you have either the option of upgrading your cygwin client (if there is a v1.4 or higher client available), or by downgrading your Windows client and making a fresh checkout of the repository.
