Ajaxanywhere has some limitations like this one, me and my colleague have written a presendhandler class that does post processing of the request in order to refresh the scripts and hidden fields in the page, the idea failed due to some other issues that do not fit our needs but it may work in your case. You should check out the myfacespresendhandler in ajaxanywhere as an example that refreshes the hidden variables like client side state.
This is an ugly hack, I guess there should be an easier way to refresh the scripts and etc..
