Looks like a bug to me.
Just tried with the 3.1 development build and same problem, the
alignment is lost when the file containing the query is closed and
opened again, while the column width is retained.
I'd recommend opening an issue on this.

I never opened an issue and English is not my native language,
nevertheless I'll try to do it.
