There are a bunch of annotations as notes on the document, when I try to
save I get a popup appear;

Notes
Do you want to continue saving the document?"
Every time I save, most annoying. Do I need to check a checkbox
somewhere to disable this?
Yes, the option is in Tools|Options|OpenOffice.org|Security > Options
and then the top section.
