If you go to Format | Columns..., you are modifying the page style,
so yes: your columns will appear in the main page text area.
You can achieve what you need if you insert a section into your
header, with the section itself being formatted to have the required
columns. You can select the number of columns in the Insert Section
dialogue; alternatively, once you have inserted the section, the
Columns dialogue you reach through Format | Columns... will show
Current Section as an option (as an alternative to the page style)
under "Apply to".
