Okay Andrezj, I was

Format options. After you set the "Position" attribute, choose the Format options and set the subscript format with the automatic *on*.
This was able to find all subscript-only text in my document.

Hmmm, it doesn't work in my case, I am afraid... It does not find text in subscript that has either "rel. font size" or "raised/lowered by" set manually to anything different than the defaults.

What it seems to do is search for text that has the Vertical Position attribute set to any value (i.e. different from default) AND that has the exact combination of properties specified under the "Format" button, i.e. "raised/lowered by" set to Auto and "rel. font size" set to 58%... So the "Position" attribute requirement seems redundant. The "Automatic" checkbox means only "'raised/lowered by' determined automatically", it doesn't work like "Search All" or similar.

By the way, I have finally managed to solve my problem. I realised that while I used various subscript settings throughout the document, the superscript settings were uniform. So I searched for all text with "Position" set (finding all subscript AND superscript), clicked "Find All", applied CustomStyle1 to the found instances, and then searched for the exact SUPERSCRIPT settings, "Find All" again and applied CustomStyle2 to found pieces.

Thanks everybody for your help! :-D
