I did do the keyboard shortcut which helps. I guess I'll just have to live
with the popup dialog.
Another thing I noticed was that a dialog also pops up when you hit the
<delete> key. Is this dialog also unavoidable? I've never encountered a
program (other than deleting files in Windows) which does this. It seems
kind of odd and like overkill to me.

Sounds like a problem of how you setup your window manager then, it
seems you use "focus follows mouse" or similar. Your window manager
could provide a key assignment to focus the topmost window, or cycle
through.
