The first two things I would check are: what character style is applied to the endnote marker in the text? and what are the properties of that character style?

To check which character style is applied to endnote anchors, click Tools > Footnotes, go to the Endnotes tab, and look on the right-hand side under Character Styles for Text area. It should say "Endnote anchor".

Now open the Styles and Formatting window (F11) and go to the Character Styles tab. Right-click on "Endnote anchor" and choose Modify. On the Character Style dialog, look at the setting on the Font tab. Is the font (and the size), the same as you're using for the normal text? If it's larger, that is almost surely the cause of the problem. Change it to the same size as for normal text.

If that doesn't work, go to the Position tab on the Character Style dialog. "Superscript" should be selected. What is the setting for "Relative font size"? (It's 58% on my system, and I don't have the spacing problem you describe.) Is the "Automatic" checkbox selected? Any of these could be causing the problem.
