When I export a and EPS there is an option to create a tiff preview
and options to save as either a version 1 or 2 EPS file, version 2
saves with transparent whites (which is what I assume you were
looking for).
You should be able to setup a macro to save EPS files I am not aware
of anything to that will set , on a Mac I would use use Graphic
converter to batch convert.
