For Unix and similar systems this is expected behaviour. When you ask the system to shut down it will shut all applications, without waiting for them to talk to an operator (if they are even present). These systems are best run continuously, and not shutdown frequently. If you have to shut them down, then close all applications first, then shut the system down.
