From the Help section:

Mouse pointer as pen:

Changes the mouse pointer to a pen which you can use to draw on slides 
during the presentation.

        Anything you write with the pen is not saved when you exit the 
        slide show. The color of the pen cannot be changed.

     So, it is not possible. Sorry, if I misunderstood your question. The 
only suggestion I have it to make sure that any drawing you do with the 
mouse on the screen has a background while allow better visibility of the 
pen tool.
