Wild guessing:

Most probably you have switched off the automatic file extension in the
file dialog. So each PDF document you create misses the "pdf" extension
and you won't find it later on. But it's there!

Even more problematic is if you also create your odt files that way:
then they also don't have a proper extension and if you convert them to
pdf in the same folder the odt file might get overwritten by the pdf
file (you should have seen a warning for that). This might explain the
"corrupted" files.
