I am not ok with these tools as my product needs to rely
completely upon Java-
So i am requesting you to provide me with how to code in java to access font
replacement table in openoffice writer.
or is there any way to register fonts in pdf or changing encryption.

There are free PDF creation tools that will work from any application
that can print. They install a virtual printer. You the use Word, or
whatever, to print to that printer. The software asks for the name of a
file into which it "prints" a PDF version of the document. One of the
best known ones is called PDFCreator and comes from
http://sourceforge.net/projects/pdfcreator/

I don't know if this will improve things but it's a lot less work than
using an API to write your own code and, as I say, will work from any
application (Outlook Express, Internet Explorer, ...) that can print.

I have used several of these types of programs before.
The PDF printers work to various levels.  Some have
tight coding so you small "printer" files, others not so
small.  I had to get Acrobat 6 many years ago, so I
use it instead.  For those who do not have Adobe,
these PDF printers are your only hope.

It is great to have a electronic copy of web site
in PDF format.  This helps show off documents
from online sites that you cannot find a PDF
version of it.
