/proc/ub/<VEID>/kmem_debug shows more detailed statistic about objected charged to kmemsize. I hope it will help You to understand why have resources shortage when it starts apt-get. However anyway you will need to increase kmemsize limits -- at least I do not see any ways to exclude it.
