Hello Joe,
There is actually a rotating function. It applies on pages (you can
get all of them through PDDocument.getDocumentCatalog().getAllPages()
and iterate over them).
It is PDPage.setRotation(int). (I remember to have read that it
accepted multiples of 90 but no negative values).
You may decide to rotate or not with the media box coordinates
(PDPage.getMediaBox()).

PS: I've been able to split and merge PDF files using PDFBox. But I
did not see any API to rotate a page.
