While I did something like this last year, it worked only with certain
font types (PDSimpleFont) and I no longer have access to that code. And
this is only one of many troubles that you can have.
Are all input PDFs similar? Can you share one? Have you verified that
this is the only problem that gets reported by a validator?
It's usually better to buy a commercial tool for transform all sorts of
PDFs into PDFAs.
