When you say "prop" config option pass -prop=value option to startup script
right? if that is the case it didn't work either. I think by default
QPID_WORK dir is set to user home.

./qpid-server -os -icp /opt/qpid-java-broker/etc/config.json -props
/opt/qpid-java-broker/etc/qpid.properties -prop qpid.work_dir=/ebs -prop
qpid.home_dir=/opt/qpid-java-broker/
Setting QPID_WORK to /root as default
System Properties set to -DQPID_HOME=/opt/qpid-java-broker -DQPID_WORK=/root
