All local stored mails are not touched by SOGo.
If your users get them via POP3 (as I do), they won't see the fetched
mails in the SOGo webmail-client, as they are still no longer stored

E-Mails and SOGo basically are two different things.
SOGo provides you only an webbased email client using an (configured)
IMAP server.
An odd example: you can install MS Exchange for providing emails via
IMAP and use SOGo for Calendars, Contacts and E-Mail-Reading - if you
really want it ... ;-)
In my job we use SOGo on top of the existing mail environment (now:
Postfix/Courier, from autumn Postfix/Dovecot). Integration was pretty
easy, even with Active Directory.
