Well, it looks like a fixed the problem by brute, fully uninstalling thunderbird, including deleting everything thunderbird in ~/Library, and then reinstalling ligthtning and connector, but if anyone knows a better way to replace a corrupted lightning certificate, I would appreciate knowing.
