Hi,

I cannot see anything in your problem description suggesting that there is an 
issue on the Solr level here.
Don't even know what a 'custom index' or 'SwitchOnRebuildSolrSearchIndex' is, 
sounds like SiteCore speak?
I think you will have more success seeking support in theSitecore community.
