I am a little surprised nobody has any advice for me. Let me restate this as a yes/no question:
If sa-learn is relearning the same messages over and over again and can't forget them (details below), is my Bayesian database just hosed beyond repair?

I would try moving (not deleting) the bayes files and let them be recreated. Then run sa-learn and see if the same problem happens. If it starts to work correctly, then yes, the bayes db is corrupt. If you continue to have the same problems, your issue lies elsewhere. Perhaps some perl modules are broken?
This way, you have a backup copy of your bayes files just in case its not really a problem with your old db.
