That is because the SA package does not install any rules in the
operative directory, which is versioned. I.e. you may have 'old' rules
under /var/db/spamassassin/4.000001/ but SA 4.0.2 wants them in
/var/db/spamassassin/4.000002/
As the fatal error says, you fix that by running sa-update, which should
be scheduled to run daily from cron.
