I actually did that near the beginning - when running manually through
spamassassin -D, the message is learned properly. I'll try it with a few
more just to make sure; it worked with at least two.

Somehow i managed to stop replying on the list and only to you directly. I'll get this back on the list now. But anyway, if it works when running spamassassin -D manually then its almost definitely a permissions issue as you most likely ran the command manually as root and SA is not running as root when processing mail.

What user is SA running as when processing mail? Run the spamassassin -D command manually as that user and i bet it wont autolearn correctly.

Where is your bayes database? Do you have any bayes statements in your local.cf? I forget what version of SA your running im still running 2.64 so anything specific to 3.X i really have no idea...
