I see. The order is really "directory order" and not so much as file order. All .cf files within each of the directories are read.

Not quite. The files are read from each directory in the order of the file names, which is why many of the names start with numbers. Obviously 99anything.cf is going to be one of the last files processed from the directory it is in.
(However the directories are processed in a given order too.)

If you find something in one of the release directories that you feel you need to change, the thing to do is copy it into local.cf or something.cf in the /etc directory location. The main problem with modifying it in the original location is that it will be overwritten at the next upgrade.
