spamc is what Qmail Scanner invokes. Is there a separate configuration
for spamc / spamd to spamassassin? I thought not...

when you run "spamassassin" it is running as the current user. who are you logged in as? When qmail-scanner runs "spamc" it is most likely running as a different user (maybe qscand?) Different users will provide different results depending on the configuration. Also, scanning a message at a later time may produce different results due to the message being listed in some RBL or razor, dcc, etc.
