Also check to see if the missing X-Spam header fields are there or not... if they are spamd could be using a non-default config (perhaps in /etc/sysconfig/spamassassin) for its rule dirs.

When I first installed SpamAssassin, I spent a lot of time learning about it. But it's so good, that was a while ago, and it "just works" the way that I have it set up (spam that gets through I dump into an IMAP folder that automatically gets fed into salearn on the server, and the same process for ham). So I forgot all about that.
What the problem turned out to be was *(&&(*#(*#$()))!!!!(*#&& SELinux, which has caused me NO END of frustration. SELinux got a rules update at the same time as the SpamAssassin upgrade, and was preventing it from accessing my home directory. ARGH!
