Yes. In fact, spamassassin will only use one of those. It will not use both.
Run spamassassin -D --lint and look at what SA is using as a "site
rules" directory. Ditch the other one
/etc/mail/spamassassin is just an link to /etc/spamassassin
try ls -al and you see: lwrxrwxrwx instead of drwxrwxrwx
it only exist one in real.
perfectly normal.
