Put the commons-logging.jar and log4j.jar in your server/lib directory and your log4j.properties file in the server/classes directory. This is a seperate class loader from the one used for your web applications so you can define the Tomcat server logging seperately from your web application logging. Make sure you don't have log4j jar and properties file in the common directory or this will override any other settings as the other class loaders "inherit" from this class loader.
