Following the advice here http://tomee.apache.org/tomee-directory-structure.html I placed a resources.xml file into the apps directory. When starting up with this configuration TomEE throws an exception. The same resources.xml file causes no issues when placed inside a webapp so I don't believe the resources.xml format to be an issue. Reporting to list as stack asked :)
