Didn't look in details but fear atmosphere design should be adapted. Here a pointer to discuss with JF Arcand maybe tomee scanning doesn't reuse tomcat scanning cache (so a ServletContainerInitializer is needed).
Last point IIRC there is a tomcat integration: did you add it?
