I do understand that it is not easy to understand how the whole thing work! Even because many features/structures are evolving in real time. But what is clear for me is that it is not a good idea to start by modifying the default skin. You will frequently, and easily, achieve results that you will want to conserve/use in your wiki. And it is by no means easy to make an update, which is usually needed to take advantage of new features, and keep track of the changes you have done in the default of base skins.
Perhaps "Modifying a skin" in http://platform.xwiki.org/xwiki/bin/view/AdminGuide/Skins is a bit messy, but it is a perfect starting point. Please, what have you done and at where are you stuck? I am sure we could find the right way of doing the job and modifying this reference document if needed.
