We had no problem with this procedure.

So, what you have now is a "mixed" installation. The Gnu Radio from APT was compiled and linked against an older version of UHD, and
  your compiled UHD is newer.

I'd remove the Gnu Radio installation you have from APT, and follow the "Building and Installing Gnu Radio" guide from:

        Hi, I went through the same difficulties and here is what
        solved this issue:
        - I deleted all the images from the
        /usr/local/share/uhd/images/ folder
        - I manually downloaded some older version, available on
        files.ettus.com/binaries/images
        <http://files.ettus.com/binaries/images>. I chose the file
        uhd-images_3.11.0.git-227-g9277fc58.zip
        - I extracted it in the previous folder
        - I tried to run a simple flowgraph on gnuradio-companion. I
        saw the firmware upload, but it did not work.
        - Then, I don't remember precisely what was needed, but I
        unplugged/repluged everything, restarted the computer or just
        gnuradio-companion, and it worked!
