I agree with everything below, but can someone relate that to damaging the
CDI for me? It shouldn't be in the current path if the batteries are
directly
connected, right?

The bike battery doesn't have any inherent
current regulating ability, other than its voltage and internal
resistance. The current is determined by the voltage difference and the
total internal resistance (I = V/R).
I don't know the exact numbers, but I know the internal resistance of
lead/acid batteries is a small fraction of an ohm. So like Don said, if
one battery is a few volts higher than the other, you can get a LOT of
current.
