New issue 4171 by [email protected]: make sometimes "misses"
dependencies on natives and will not rebuild the external startup blobs

'make' sometimes misses dependencies when natives are changed. This has
caused spurious test failures recently.

This showed up shortly after the 'external startup snapshot' was enabled on
