If the vagrant box coming up is windows, and Vagrant is bringing up a box for which the hostname doesn't match that which vagrant is about to set it to, vagrant should reboot the box after setting the hostname, then continue the 'vagrant up' process.
This is becaue the hostname isn't actually applied until the box reboots.
